Welcome to the site.

Running a 100% rubber hose from the brake booster to the rear port on the plenum is fine. That is how mine is set up. I got the tube from O'Reilly's for about $4.00. The only thing is that the metal tube is attached to the plenum via a nut (can't remember if it's a flare nut or not). I bought my plenum from a guy so I could port it. He removed the flare nut setup and installed a barbed end with epoxy to hook the line to.

As far as the silicone, it shouldn't be a problem AFAIK. Silicon usually has high temp resistance. Just make sure the lines are not too flexible (ie collapse) under pressure, even though there's not too much vacuum in those small lines.
