Did you reset the ECM, or in other words, was the battery disconnected while you were working on the car?
The stored ECM values could have been so far off, that it takes a small relearning effort to get in line for the good stuff.
The values in TunerPro showed lean, but the ECM was dumping a lot of fuel, making it actually way rich. When diagnosing this stuff, you often got to think around corners.

You might just needed to get the cat and O2 up to operating temperature to clear off the excess fuel.
