To keep the pulsating to a minimum, you need to break in the rotors correctly (stoptech always has the best procedures on their website but basically, warm the new rotors up slowly (3 low pedal pressure slowdowns from 30 mph to 5 mph, 3 stops from 50 to 5 with moderate pedal pressure and a couple from 70 to 5 with very hard pedal pressure. Let the rotors cool by driving trying not to use the brakes much, preferably close to your driveway.)

When you get in the driveway, move the car 1 foot every minute or so for about 5 times.

This helps prevent brakepad build up on the rotor (adherent pad material).

If you just stop the car and let it sit, you may get too much pad material (or a hot spot) on the rotors.
This is the main cause of pedal pulse.
