Why would a single-wire alternator have that plug?

A single-wire has to be self-exciting. The ones with that plug aren't, and should need it hooked up.

Have you verified the voltage before and after the car sits? Have you measured the current draw? Is it possible its draining as you drive?

The only way I can see the alt draining your battery while sitting is if there's a short inside it somewhere.

Did you have issues with the previous alternator? Maybe it killed your battery. A battery with a weak cell will lose charge just from sitting, while still being good enough to start/drive the car.
